If a customer makes an order through the phone, will the affiliate still get the commission?

Thanks for the question. Currently, we have not implemented a way to track phone sales that allows us to distinguish where that phone sale was originally generated from. Be it an affiliate or a CPC marketing relationship. However, this is something that I'd like to institute. Not only would it be beneficial for you as affiliates, it would help us greatly in determining how valuable each of our other marketing relationships truly is.
In the past, we've attempted to manually gather this information from our phone customers by politely asking them, "Where did you hear about us?" or "Where did you find out about us?" or similar questions. Unfortunately, we found that a majority of customers simply say, "The Web" or something similar. Which unfortunately isn't really all that helpful. Recently though we've come across several very good ideas that I'm trying to get pushed through.
So, the simple answer is:
No, currently we don't have the tracking methodolgy in place to do this. However, we are looking at adding this functionality to our business.
